At least I am fairly sure that I have never seen them.

Would be cool to have some visual cue that a certain bot is not longer functional (e.g. because of being out of ammo or some terminal effect). Also it's always a pity to see created assets not being used - especially for games no longer being under non-spare-time development ;).

If need be, "out of ammo/weapons disabled" and "movement disabled" states could be visually separated by maintaining the red bot glow only for as long as the bot's weapons are still hot...

Is that not what they show when out of ammo, or when you have line-of-sight (so you see the real bot, not just the sensor wireframe) but they haven't alerted yet?

I don't think so :).

At least I am fairly sure that they are not used for bots that ran out of ammo and are stated by the log as "shutting down" (I think it's called that way). Will double check.

Also some bots seem to lack a "_Deactivated" asset (CommandBot for instance).

They should go deactivated in the cases that Keith mentioned, yes.  And if they don't have a deactivated version, then I believe they were supposed to just sit on the first frame of their normal version.
