Thoraxians invincible bug- Betrayal mode

So, I'm a good 20 or so solar years into my first betrayal playthrough, and I've hit a bug which is going to soon make me lose the game! Here's what happened, from memory.
1. I invaded the acturian homeworld and managed to subjugate them.
2. The Evucs, Burlusts and Thoraxians all start warring with me.
3. The Evucs aren't technically at war with me, have a positive disposition towards me, but are constantly sending ships to attack me (but that's another story).
4. The big one. When any non-thoraxian ships are in orbit around my planets, I can defend against them, but the thoraxians come up as being neutral during the battle. If the ships are all just thoraxian ships, then entering the battle to defend my planet causes my ship to instantly disappear and the game claim that I am victorious. Upon leaving the battle screen, they are still there, happily tearing away at my defensive armadas, as they do, y'know, being thoraxians and all. I don't mind that they are difficult to beat, all adds to the challenge, but I can literally do nothing but watch as my planets get ripped from me. I can't afford to replenish my armadas fast enough, neither can I afford planetary ion cannons. In the time it would take me to build them, my planet would be lost. I'll keep the save file where it is, maybe you guys want it, I dunno.

I have the same problem. The Thoraxians are neutral despite invading one of my planets, and every time I go to manually defend, it ejects me from the combat before turn one saying I have won because there technically aren't any hostile ships, just neutral ones. To replicate, load the save, Go to Aella and defend against invading armies.

Right I managed to fix it by making the thoraxians my enemies. Just had to go and bomb them from orbit a couple of times. But here's the savefile, the Evuks are still invading my shit, despite being at 51 influence with them. Funny thing is, I can fight them just fine. The thoraxians were the only ones I needed to piss off majorly before I could fight them.
EDIT: Just letting you know you guys are awesome. I remember telltales 'customer support' a while back, all copypaste answers and nothing actually gets done. Definitely buying some of your other games after this, keep being great! :D

For 2.007:

* The combat-side-allegiance-rule for "if an included armada is in npc-combat with the combat's parent location, that armada's side and the location's side will be hostile towards each other" has been broadened to include armadas that are actually in scheduled-autoresolve against something other than the location but are considered to be attacking the location due to proximity and racial relations.
** The upshot is that this closes a few loopholes where you could be trying to defend a planet via combat but the attacker side was flagged as neutral towards the planet (and thus you), causing an automatic end to combat if no other hostiles were present.
