I noticed in my most recent playthrough (2.605) that I was getting some notifications - like the one saying that my home planet was under attack - when nothing of the sort was actually happening. The other one that was happening frequently was the warning that my energy reserves were running low while I was sitting at 300K+ in energy.

I've only noticed this happening in 2.605 (possibly also 2.604, not sure).

Also, finally, I won for the second time ever. Hopefully those things aren't related. ;)

This save is near-ish the end of the game, so I'm not sure how much goofiness is going to show up, but maybe it'll be evident from the gamestate.

The odd notifications I remember are:

1) home world is being attacked (no it isn't)
2) energy reserves are low (at 300K+)
3) the AI telling me it's throwing something at me (but nothing is attacking)
4) the AI telling me that it has done something awful to me, like killing a command station (but it hasn't)
5) Human resistance arriving or departing (not always wrong, but occasionally)

I don't know if these are just delayed or showing up too early, I just know they didn't make sense at the time they showed up.

By "Notification" do you mean the popup notifications at the top of the screen for things like Waves or Exos, right?

Or do you mean audio cues

Audio cues. The top screen notifications are accurate as far as I can tell. The audio cues and text in the upper right are the ones that are wonky.
