Applying a multiplier to every attack and shield rating for (what should be) an edge case is a bit much, but we might be able to do something to the effect of crippling ship offenses if you're abusing negative energy.

If any kind of penalty is implemented, I hope it takes into account total energy output. It would make absolutely no sense to have some kind of penalty beyond planetary defenses being offline if your total energy output is otherwise enough to power the mobile military.

Right.  It will need to be fairly generous, and even allow a small amount of abuse, but not free sky-darkening-fleets-of-doom for players with no real infrastructure.
