Scout MkI says "immune to negative energy"

Does this mean that the sout itself is invulnerable to a negative energy balance in the economy? or does it refer to the old name of Dark Matter weaponry?

Referring to negative energy balance (scouts don't get revealed anymore when your energy balance goes negative).  This was part of the reason for renaming the other to the dark matter weapon type.
