More color choices for players and AI -- There is very little variety in the colors you can pick for yourself and the AI. We should have a color picker or at least be able to choose a hex value in a config file. It's also not very friendly to colorblind folks:

A hotkey to mute music -- Civilization IV has it. Here's why: in a strategy game, sometimes you need to turn off the music to think, but don't want to pause the action. After playing for a long time, even very good music can suddenly become irritating. Let me do this without having to open a dialog that also includes every other option in the game.

Give concentric galaxy maps a widescreen option -- Pretty self-explanatory. Concentric maps are really neat-looking, but on a widescreen monitor, there's a lot of wasted space on either side of it.

Also if anyone has started a "bring back the dang minimap in the upper right corner" Mantis, I'll upvote it as hard as I can, for all the good it'll do.

(edited for more shortness)
You have turned my color annoyance into a fully fledged crusade! We need bettah colors! My games are literally always Me:Light Blue/Purple, AI1:Red, AI2:Green.

I just did mine last night because I was tired and it was fastest. But here is the rest of my favorites from 2012:

Setup
Random start multi-HW (#9478) - Imagine the initial consolidation
Two seeds for maps (#9399) - So I can keep a layout I like, but have everything else different
Random knowledge from planets (#4918) - Be sure to read all the comments

Units
Youngling Mark V immune to Warp Gate paralysis (#9291) - They are younglings, let me use them like younglings (one of mine I forgot)

Visual/UI
Reorder Turrets in build menu (#9307) - Ok, maybe a little OCD
Devourer and Trader icon on map (#5671) - Very useful

Controls
Change Auto-FRD (#8345) - My favorite solution to the Engineer FRD, very simple and elegant
Right-click sidebar to attack (#6606) - And of course this would allow preferred targets to be set this way

Saving
Folders (#7825) - Would make my save games so much easier to manage

Bugs
Two Spider V Fabs on every map (#7615) - I never remember if this is fixed, but it always annoyed me
AI Engineers don't repair (#4833) - So sad, also applies to Remains Rebuilders and mines

I am Kahuna Matata and this is my favorite bug in AI War: Fleet Command.

ps. those spider things are even more worthless than Zenith Reprocessors :(

Yea, the spider line I think is worth a nomination in the next "worst unit" poll.

Fallen spire players may appreciate this:

Spire Shard seeding - Basically, the idea of this is to make the Spire shard seeding not care about human/AI territory boundaries, meaning that expanding won't make the Shard seed even further away from your homeworld.

Since we're showing off our own suggestions here I'll point at the Abyss Gate which I think would be fun to play with.

Also it may be obvious but the top results on the vote tallies should probably be implemented, at least the simple ones (like a realtime clock).

Perhaps the anti-starship arachnid needs to come back...

those things were terrible, useless, and most importantly, inconsequential.

Just like anti-starship guard posts.

Riot starships still feel like they do the job spiders do even if they can't do it as well.

It just feels...bad...as a V unit.

In part because the III spider can do the job almost as well for half the cost.
Life is short. Have fun.

Just noticed one I forgot:

Realtime Clock (#2505) - Because otherwise it's suddenly 3am

And then we get hungry, so scenes like this happen:

when enabled the avenger replaces the AI Home command station gaining all immunities the station would and when all the Core guard posts are destroyed then the avenger gains full engine health. When destroyed it adds the +100 AIP and that AI is destroyed.

Avenger tweaking (#9187)

Split Neinzul Enclave starship mkIV into two techs. So if you just want mkIV drones without paying 14000k, you can have them.
If warheads can't solve it, use more warheads.

This actually happened to me 2 times this week. In a smaller scale though. I went sleep ~40 minutes too late (so I was tired the next day) because of AI War! Oh AI War.. y r u so sucky?! >:(

^ Likewise, but with AVWW. My dad tried something with my computer involving tweaking the ventilation. Afterward, I had to do something to stress test it, so I played AVWW in a window while keeping a heat monitor open. A few hours later I was like "Oh, I guess my computer's not crashing. Right. That's good news."
