If I build a logistics station on top of a military one, is it supposed to spawn tons of mk4 ships?

Yep. There is a new option in the scrapping menu though that allows you to "safely" dismantle the old command station. It takes a couple minutes though.

new optionin the scrapping menu? I'm pretty sure i jsut rebuilt a station using a new colonyship. IS there a different button?

If you select your command station and press Delete, the option should appear.

Actually, if you want to build a new type of Command Station, just go to the Build Menu, and look for the "CMD" tab.  That way you don't use a Colony Ship.  And if you don't use a Colony Ship, you should be able to avoid the Shark pain and rebuild delay.  Check the 6.031 patch notes.

The 'Decolonize' feature should be for when you want to get rid of the Command Station entirely.  This is new in 6.043.
