I'm new to the game, and was wondering how to enable the Light of the Spire storyline. Do I just start a game with the expansion enabled?

Yes, and you also have to enable the "Fallen Spire" minor faction.

Also the "survey ship" it talks about is in your economics tab, beside science labs. I just add that as i could not find it myself.
