I've found occasional secret mission rooms, but they say no mission available. Do I need to do something in particular first? I haven't played a whole lot since release, civ level still 1 (looking for some spell upgrades before doing too many missions, and stubbornly upgrading characters and killing them off in ghost-filled boss rooms).

No, they just need a description cleanup to explain that you've found a secret mission room that you haven't opened any secret mission types for that area yet.
