That's just it: basement rooms and downward stairwells drawing above you on the graph is still it being "drawn properly".

Yeah, by nature of a graph, that is by definition "proper".  The only thing it shows is the interconnectedness of the rooms, not their physical orientation/location/relative size or anything like that.  That's why it's both a bit confusing (if you're not aware of that quality of them) and why it saves so much space.

After lot's of playing I really like how the maps work and enjoy exploring the buildings. I must admit that for the first few game levels I was totally confused but it all started to make sense so maybe some better explanation for new players would be useful.
