This is normal if you haven't yet unlocked any mysteries - there are none unlocked at the start of the game. You need to kill some giant skelebots, some sea worms, or I-can't-remember-what to unlock them.

Hmm, it seems that in these cases, a warning that there is no mystery in progress when trying to enter a puzzle room, instead of after you took a bunch of time to solve it.
Sort of like how secret mission rooms tell you there are no missions currently if no missions are eligible for that spot yet.
